In 1937 Huber took over the folk music department at the Berlin Institute for Music Research. In 1938 he was forbidden by the authorities because of his „catholic and universalist outlook“ from taking a teaching post at the Berlin University. He returned to Munich, where after joining the NSDAP in 1940 he became an extraordinary professor. Huber captivated his students above all through the breadth of his interests and through his vivid lectures. In June 1942 he Hans Scholl and his friends became acquainted. Together with Huber, he Hans Scholl formulated the political part of the fifth leaflet of the Weiße Rose and also wrote the sixth and final leaflet of the group in early February 1943. A Kurt Huber few days after this leaflet was distributed by the Scholl brothers at the University of Munich, he was arrested on February 27, 1943, sentenced to death by the People's Tribunal in Munich on April 19, 1943, and murdered in the Stadelheim prison in Munich on July 13, 1943.

- In 1945, Ritter-von-Epp-Straße in Gräfelfing, where he lived Kurt Huber until his arrest, was renamed Professor-Kurt-Huber-Straße. A year later, a square in front of a university building of the LMU Munich was named Professor-Huber-Platz. Streets were also named after him in cities such as Bremen, Ingolstadt, Leipzig, Lüneburg, Grünwald, Oldenburg, Würzburg and in his hometown of Chur.
- In 1966, the Real Gymnasium in Gräfelfing was renamed Kurt-Huber Gymnasium. Since 1988, a memorial plaque at Geschwister-Scholl-Platz in front of the main building of the LMU has commemorated the White Rose. The embedded ceramic plaques show reproductions of the flyers as well as photos, court judgments, and newspaper texts, including a picture of Huber. In 1999, he was included in the German Martyrology of the 20th century.

Munich-Stadelheim, July 13, 1943
My dearly beloved, poor Clärlein! My dearly beloved, brave Birgit! And my sweet little wolf!
In the midst of your work today, the message I had long awaited reached me. Dear friend! Rejoice with me! I am allowed to die for my homeland, for the just and more beautiful homeland that will emerge from this war and that should emerge. Dear Clara! […] I am with you and the children again, day and night,
Then follow me, where there is no longer any separation! […] Dear Clara!
Think of the wonderful hours, of our time together with the children, and forget all the suffering! […] Get down with the little children under the cross; everything else will happen a hundred and a thousand times over for you.
If I didn't know that I would be with You in a better afterlife over there...
If I were a beggar, I would be allowed to stand on this side. But instead, I remain eternally bound to you. […] Your beloved one! Do not weep for me – I am happy and grateful. […] In two hours I will enter the true freedom of the mountains that I have fought for my entire life. […] May Almighty God bless you and take you under his protection!
